Apple Cinnamon Muffins
Wonderfully moist apple cinnamon muffins with gentle apple undertones, warm cinnamon, and a soft coconut flour and flaxseed crumb.

These low-carb apple cinnamon muffins combine applesauce, coconut flour, golden flaxseed meal, and cinnamon for a wonderfully moist muffin with gentle apple undertones and plenty of warm fall flavor. They’re also one of my favorite recipes. I tend to spend more time creating new recipes than remaking old ones, but these are my go-to when I wake up on a weekend morning craving a muffin. They are just so darn good. I consider them more low-carb than strictly keto because of the applesauce, but if you can fit them into your macros, I highly recommend giving them a try, especially on a cozy fall morning.

Coconut flour and ground flaxseed form the base of these muffins, while the applesauce contributes both moisture and their subtle apple flavor. I strongly prefer golden flaxseed meal here because its mild flavor lets the apple, cinnamon, and vanilla come through much better than brown flaxseed would. I use pure monk fruit powder for sweetness rather than a granulated sweetener, since I haven’t had much success getting consistent results from allulose or erythritol in baking muffins or cakes. These muffins are quite moist, particularly before storage, and I know that texture won’t appeal to everyone. If you prefer a firmer crumb, I’ve included an optional tablespoon of chickpea flour in the notes, which adds about 0.5g net carbs per serving.

If fall-flavored muffins are calling your name but you’d prefer something a little lower in carbs, try my Pumpkin Spice Muffins. They’re the sister recipe to these Apple Cinnamon Muffins and are made in a similar way, but trade the apple and cinnamon profile for pumpkin and warming pumpkin spice. They also contain about 2g fewer net carbs per serving, giving you another option for those weekend morning muffin cravings.

Please note that vegan keto baking can be particularly finicky, and small differences in ingredient quantities can make a surprisingly big difference to the finished texture. For the most consistent results, I recommend weighing your ingredients using the gram measurements provided rather than relying on volume measurements.

Instructions

  1. In a small mixing bowl, whisk together the dry ingredients.
    6 Tbsp = ¼ cup + 2 Tbsp
  2. In a medium-sized mixing bowl, whisk together the wet ingredients.
    6 Tbsp = ¼ cup + 2 Tbsp (90ml)
  3. Prepare a 6-well muffin tin with parchment or silicone liners.

    Using good quality parchment liners, e.g. Paper Chef, makes a difference to how much muffin gets wasted by being stuck to the liners when removing them.
  4. Add the dry ingredients to the wet and swiftly whisk until no dry patches remain. The result will be a thick(-ish) and fluffy (or puffy..?) "batter." It's unusual.

  5. Distribute the batter between the 6 muffin wells. The batter can/will extend above the tops of the wells, but it will not rise and overflow while baking. The tops can be domed with the end of a spatula to look more muffin-like if desired. They will come out looking about the same as they went in.

  6. Preheat the oven to 350°F (175°C) and allow the muffins to rest while the oven heats. Bake for 35 minutes.
  7. Remove the muffin tin from the oven and allow to cool on a wire cooling rack for about 5 minutes. Then, gently remove the muffins from the tin and allow to cool for at least an additional 15 minutes. Muffins that are still hot will seem under-baked.
  8. Enjoy slightly warm or at room temperature. Option to dress up with keto-friendly syrup, chopped nuts, and additional cinnamon.

Notes

  • These muffins are quite moist, especially post-storage. For some, this may seem like an unpleasant under-baked texture. If you think that will be you, you could add 1 tablespoon (7.5g) chickpea flour to the dry ingredients. This adds about 0.5g net carbs per serving.
  • Golden flaxseed meal is much milder and more pleasant in flavor than brown flaxseed meal. Structurally, these muffins should turn out fine with brown flaxseed meal, but I'm not sure they would taste very nice.
  • I have not tried this recipe with any other type of sweetener and haven't had much success getting consistent and reliable results using granulated sweeteners (e.g. allulose or erythritol) in baking. This much pure monk fruit is roughly equivalent to 1½ to 2 tablespoons (4½ to 6 teaspoons) of sugar. If you can't use pure monk fruit powder, I'd suggest using a sweetness equivalent in liquid stevia or liquid sucralose (i.e. Splenda).

What data is used to calculate the calories and macros?

When available, I typically use NCCDB data in Cronometer to calculate calories and macros. There are a few items that I choose to use label or custom data for instead, despite the availability of NCCDB data. This is usually because I've found that the label data differs substantially and consistently for these foods. In this recipe, I have used label/custom data for the flax seeds (a combination of pre and post-2025 NCCDB data). Be aware that both NCCDB and label data change over time and so what I've given here may have changed since the recipe was first published.

The calorie and macro numbers on your recipes seem oddly uniform. Why is that?

Counting calories and macros can negatively affect mental health by being time-consuming and by creating an obsession with inconsequential levels of detail. In an effort to mitigate this, numbers are rounded. In most cases, numbers equal to or greater than 10g are rounded to the nearest whole number (e.g. 10g, 11g, 12g, etc.) and numbers below 10g are rounded to the nearest 0.5g (0.5g, 1g, 1.5g ... 9g, 9.5g). Any numbers below 0.5g are given as is (e.g. 0.1g, 0.2g, etc.). Calories are rounded to the nearest multiple of 5.
